Long-extinct cousins' genetic mysteries revealed

Degraded DNA molecules from a group of human relatives who went extinct tens of thousands of years ago have been reassembled using a new technique, yielding a genetic code for the mysterious Denisovans that meets the standard for modern humans.

The findings are based on samples drawn from 40 milligrams of ground-up bone from a Siberian girl's finger. They confirm what scientists saw in a much less detailed genetic sequence they produced a couple of years ago, and address some of the deep questions surrounding the Denisovans. But they also raise a few new questions, including a basic one: Just how old was the sample they analyzed?

"The amazing thing is that we can sequence the whole genome to very high accuracy, but there is too little carbon in it to do a date," Svante P??bo, a genetic researcher at the Max Planck Institute for Evolutionary Anthropology, told reporters during a teleconference this week. P??bo is the leader of the research team behind a paper on the project, published online today by the journal Science.


The finger bone was found in southern Siberia's Denisova Cave during an excavation in 2008. That dig was aimed at untangling the genetic relationship between Neanderthals and modern humans, and bones representing both those species were indeed found in the cave. But the initial analysis of the finger-bone sample revealed a genome that was neither Neanderthal nor classically human. That tiny bone and two molars that were also found in the cave represent the only known specimens of the Denisovan race.

Previous analyses of the Denisovan genome were considered merely a rough draft, doing no better than an average of 1.9 readings for every molecular base pair in the DNA, or 1.9X. In comparison, the latest analysis goes to a coverage depth of 30X, which is typical of whole-genome sequencing for present-day humans.

The accuracy was increased by taking short, degraded double-strands of DNA, which couldn't be analyzed ?the usual tools for gene sequencing, and "unzipping" them into single strands. That made it easier to attach specially designed molecules known as adapters and read out the DNA code, piece by piece.

"There are many things you can do with such a high-coverage genome that you cannot do with the low-quality genome that we had before," said Matthias Meyer, a colleague of P??bo's at the Max Planck Institute who developed with the new sequencing technique. Here are the main findings reported today:

  • A comparison of chromosomes that the girl inherited from her mother and father indicated that there was surprisingly low genetic diversity in the Denisovan population. That would suggest that the Denisovan population never was very large, and could explain why the group faded into extinction as populations of modern humans spread out. The analysis also confirms that the girl carried genes that have been associated with dark skin, brown hair and brown eyes. "It is very likely that they were dark-skinned, and that is really everything we can say about that," P??bo?said, "The truth is, of course, that one can say quite little about how people looked from just studying the DNA sequences."?
  • Detailed study of the "gene flow" over time suggests that the Denisovans interbred with Neanderthals as well as our own species, Homo sapiens. The analysis confirmed previous findings that Denisovans were more genetically similar to Neanderthals than to anatomically modern humans. So does that mean that Denisovans were a separate species? "I really stay away from species designation," P??bo?said. "I would not call it a different species, but clearly different groups with a different history. I would not call the Neanderthals a different species from humans either, actually."
  • A comparison of the genome with those of modern-day human populations confirmed that Melanesians, Australian Aborigines and other Southeast Asian islanders had the most in common genetically with the Denisovans. The Denisovan contribution to the genomes of present-day Papuans was estimated at 6 percent.
  • A deeper analysis of the Papuan-Denisovan connection showed that the Denisovan contribution was lower for the sex-linked X chromosome than it was for other chromosomes. That might suggest that the Denisovan males were more likely than the females to interbreed with modern humans. Or it could mean there was a genetic defect on the X chromosome that led to its elimination from modern-day genomes.
  • The researchers were able to triangulate, using the Denisovan genome as well as the genetic codes for Neanderthals and modern humans, to come up with an unexpected result: Present-day east Asians and Native Americans appear to have more in common genetically with the Neanderthals than present-day Europeans, even though Europe was thought to be the main hangout for Neanderthals hundreds of thousands of years ago.
  • The researchers also drew up a catalog of more than 100,000 genetic differences that apparently arose between modern humans and the now-extinct Denisovans and Neanderthals in the past 100,000 years or so. About 260 of the changes affect protein function, P??bo said. "It's quite interesting to me to note that eight of them have to do with brain function and brain development ? the connectivity in the brain, how synapses between nerve cells function. And some of them have to do with genes that, for example, can cause autism when these genes are mutated," he said. "I think this is perhaps in the long term, to me, the most fascinating thing about this: what it will tell us in the future about what makes us special in the world, relative to Denisovans and Neanderthals."

Genetic sequencing alone can't tell scientists how long ago the Denisovans lived, however. P??bo and his colleagues factored in assumptions about the mutation rate of the human genome to estimate that the girl with the finger bone lived somewhere around 74,000 to 82,000 years ago. But a separate line of evidence, based on the rock layering in the cave, suggested that the bone was 30,000 to 50,000 years old.

"I'm very unsure about the archaeological dates, but I would say I'm equally unsure about our molecular dates," P??bo told reporters.

Similarly, the researchers give a wide range of dates for their estimate of the time when the Denisovan population split off from the evolutionary line leading to modern humans: 172,000 to 700,000 years ago.

"Most of the uncertainty in that number ... comes from the uncertainty at present about the human mutation rate," said another co-author of the paper, David Reich, a geneticist at Harvard Medical School and the Broad Institute. "There is a lot of debate in the community about the rate at which mutations accumulate."

Future studies, involving DNA analysis as well as carbon-dating analysis of other specimens from the Denisova Cave, may help clear up that uncertainty. But for the team behind the research announced today, an even higher priority is to generate a gene sequence for the Neanderthals that's as good as the sequence they now have for the once-mysterious Denisovans.

John Hawks, an anthropologist at the University of Wisconsin at Madison, said the newly published paper was "solid work."

"It's really neat that they've organized a catalog of things that humans have that are not present in this ancient genome," Hawks, who studies human origins but was not part of P??bo's research team, told me. He said the study of comparative brain genetics, for example, was becoming an increasingly important area, "and this study is part of it."

"We know that the human brain is a big target of evolution, but establishing the order of these changes is an important step now," he said. "This gives us a time stamp on some of those changes."

The technique developed for the Denisovan DNA could be applied much more widely in the future. Meyer said his method could be used on modern-day forensic samples that are too degraded to be analyzed using current techniques. And who knows? Anthropologists may find still more long-lost, extinct cousins in the fossil record whose genomes need to be done.

Astrophile: Two planets with two suns up odds for life

Astrophile is our weekly column on curious cosmic objects, from the solar system to the far reaches of the multiverse

Objects: An unusual exoplanet pair
Orbits: Circling two sun-like stars
Plot twist: Chance for a habitable moon

The sun rises on Kepler-47c's largest moon, turning the sky a rosy pink. The moon's host planet, a gas giant about the size of Uranus, hangs huge in the sky as always, its churning storms a constant sight for the inhabitants below. A single bright object ? the system's innermost planet ? is just visible near the sun, fading fast in the morning light.

Then the other sun rises.???????????????

This science-fiction scene could be playing out for real about 4900 light years from Earth, where a pair of planets jointly orbits both stars in a binary system.

Astronomers have previously found single planets with two suns, like Tatooine in Star Wars. But this is the first time a binary pair has been found to host a multi-planet system.

What's more, one of the planets is in the stars' habitable zone, the region around the suns where temperatures are just right for liquid water ? and therefore maybe life ? to exist on a planet's surface. The discovery boosts the odds of finding habitable planets in our galaxy.

"Binary stars are extremely common," accounting for about half the stars in the sky, says Dan Fabrycky of the University of California, Santa Cruz, who was not on the study team. "Ostensibly, you can now double the population of habitable planets."

Dubbed Kepler-47c, the new-found planet is almost certainly a gas giant, based on its estimated size. If it has any rocky moons, though, they could be ripe for life, like Star Wars' Endor or Avatar's Pandora.

One of the system's discoverers, Jerome Orosz of San Diego State University in California, thinks there's a strong case for this storyline.

"If I came back from France and told you that people there wore shoes, you would not be surprised. After all, people around here wear shoes. Likewise, nearly every planet in the solar system has moons. If you went to Kepler-47c and reported the existence of moons, it would not surprise me in the least."

Temperature swings

Orosz found the new worlds while looking at data from the planet-hunting Kepler space telescope, which searches for stars with planets that cross in front of them, or transit, as seen from Earth.

The team calculates that the inner planet, Kepler-47b, is about three times the width of Earth, and orbits its two suns once every 49.5 days. The outer planet, Kepler-47c, is larger ? about 4.6 times Earth's radius ? and orbits once every 303 days.

These orbits put the planets at safe distances from their chaotic parent stars, which are pulling each other around in a constant cosmic waltz.

Seen from a hypothetical moon, the suns would probably follow each other across the sky, rising or setting within 15 to 30 minutes of each other, assuming a 24-hour day, Orosz says.

There would be more daylight than darkness in general, though when the larger, brighter sun sets, the light might look a bit like the semi-darkness of a partial eclipse.

"Your seasons are going to be really odd," Orosz adds. "The distance between you and the big star changes constantly, so the amount of heat you get can change by several per cent over the course of a binary orbit, which is a week."

What that means for any potential Ewoks or Na'vi depends on the moon's atmosphere and how well it retains heat. But it could mean that a Monday feels like August in Miami, but Wednesday would feel like November in London, before temperatures become hot again by Sunday.

And if the moon ? like ours ? always showed the same face to its host planet, then for half the population the planet would be permanently visible in the sky, Fabrycky says.

"You know those beautiful pictures of Jupiter, with the swirls and jets?" he says. "They would see that all the time."

Iran has doubled its underground nuclear capacity, watchdog says

VIENNA (Reuters) - Iran has doubled the number of uranium enrichment centrifuges it has in an underground bunker, a U.N. report said on Thursday, showing Tehran has continued to expand its nuclear program despite Western pressure and the threat of an Israeli attack.

As Israeli politicians increased their talk of air strikes on Iran's nuclear sites in recent months, the Islamic Republic was rapidly increasing the enrichment capacity of its Fordow site, buried deep underground to withstand any such hit.

The U.N. International Atomic Energy Agency also said in its quarterly report on Iran that buildings had been demolished and earth removed at a military site the IAEA wants to inspect, in what Western diplomats see as a determined effort by Tehran to clean up any evidence of illicit nuclear-linked tests.

These "extensive activities" at the Parchin complex, the Vienna-based U.N. agency added, would significantly hamper its investigation there, if and when inspectors are allowed access.

The building, which the IAEA believes is housing a steel chamber for explosives tests, has now been "shrouded", the report said, in a possible attempt to hide it from satellite cameras.

In another apparent sign of stonewalling of the IAEA's inquiry, it said "no concrete results" had been achieved in a series of high-profile meetings with Iran this year aimed at allaying concern about its nuclear research.

"Iran's continued enrichment activities ... serve to taunt all those in the international community concerned by Iran's nuclear program," a senior Western diplomat said.

In Washington, the White House said the United States had made it clear to Iran that it has a limited window of time to stop its nuclear activity and diplomatic terms offered by the West would not remain open indefinitely.

"We are closely studying the details of the report, but broadly speaking it is not surprising that Iran is continuing to violate its obligations," Press Secretary Jay Carney said.

The IAEA said the number of centrifuges at Fordow, near the holy Shi'ite Muslim city of Qom, about 130 km (80 miles) from the capital Tehran, had more than doubled to 2,140 from 1,064 in May. The new machines were not yet operating, it said.

Iran's supreme leader repeated this week that Iran's nuclear program was entirely peaceful. "Our motto is nuclear energy for all and nuclear weapons for none," Ayatollah Ali Khamenei told a developing nations summit in Tehran.

But the expansion in enrichment infrastructure and the stockpiles of nuclear material revealed in the IAEA's report will do nothing to ease fears or reduce the diplomatic and sanctions pressure on Iran.

PARCHIN "LANDSCAPING"

The report may strengthen a belief in Israel - which sees Iran's nuclear program as an existential threat - that the West's tougher economic sanctions against Tehran this year are failing to make the major oil producer curb its program.

"This report corroborates what (Israeli Prime Minister Benjamin) Netanyahu has been saying for years now," an Israeli official said, referring to his view that the diplomatic process had only given Iran more time to pursue its program.

Washington says there is still time for diplomatic pressure to work. It could be drawn into any Iran-Israeli conflict.

Cliff Kupchan, a Middle East analyst at consultancy Eurasia Group, said he did not think the IAEA's findings represented a "game changer" and he believed any U.S. president would attack if there was an obvious Iranian bid to build a nuclear bomb.

The IAEA said Iran had produced nearly 190 kg (418 pounds) of higher-grade enriched uranium since 2010, up from 145 kg in May, although a large part of that had been earmarked for conversion to reactor fuel. Refined uranium can have both civilian or military uses, depending on the enrichment level.

Iran says it needs the higher-grade material - which is much purer than fuel needed for electricity generation - for a medical research reactor, but it also takes it significantly closer to making potential bomb material.

Iran would need about 200-250 kg of uranium refined to 20 percent fissile concentration if it wanted to make one bomb, a decision it is not believed to have taken yet, experts say.

"Iran would not likely want to take the dramatic step of breaking out of the nuclear Nonproliferation Treaty (NPT) until it has enough material for several bombs ? a point that it will not likely be able to reach for two years or more," said the Arms Control Association, a U.S. research and advocacy group.

The IAEA expressed deepening concerns about Parchin, a military site southeast of Tehran that it wants to inspect for evidence of past nuclear weapons development tests. "Significant ground scraping and landscaping have been undertaken over an extensive area at and around the location," it said.

Five buildings or other structures had been demolished and power lines, fences and paved roads removed, it said, activities that would hamper its investigation if granted access.

Iran says Parchin is a conventional military facility and has dismissed the allegations about it as "ridiculous".

Real Estate Investing Guide: The Difference Between Income Tax And

Just like in any other business,?real estate investing would require you to pay different kinds of taxes. Two of which are income tax and property tax. To know the twists and turns of real estate investing, you should know what these taxes are, when do you pay them and their difference.

Income Tax

As the name suggests, income tax is tax that is deducted from your income. It is charged on the financial income of people, corporations or further legal entities. There are different systems of this kind of tax coupled with different degrees of incidence. Charging this kind of tax can be proportional, progressive or regressive.

When tax is imposed on incomes of companies, then this may be called corporate tax, profit tax, or corporate income tax. Tax from the earnings of an individual is usually charged from his total income. But in the case of corporations, the tax is usually charged from the net income of the corporation.

In terms of real estate investing, income tax comes in when you are profiting or having income from your property. For example, you have invested in a piece of land and leased it, then you would have to pay income tax from the income you get from your rentals.

This includes your gross income or all amounts that you received as rent. Rental income is considered to be any payment that you received for the use or the occupation of your property.

However, the positive side effect of charging income tax in?real estate investing is that you can deduct different expenses of renting property from your total rental income. Generally, the rule is that you deduct your rental expenses during the year in which you pay them.

Expenses that you can deduct include advertising, cleaning and maintenance, utilities, insurance, taxes, interest points, commissions, tax return preparation fees, travel expenses, rental payments and expenses on local transportation.

If you are a taxpayer under cash basis, you usually report your rental income on your return in the same year that you constructively or actually received it. You fall under this category if you report income the same year that you receive it, despite the month you earned it.

Property Tax

In real estate investing, you also pay property tax. This is also known as millage tax. Property tax is said to be an ad-valorem tax, where a property owner pays depending on the value of the property being charged.

There are basically three different kinds of property. First is land, then your improvements to the land, such as buildings; and last but not the least, personality like manmade objects that are movable.

Real property, real estate and realty are all terms used to pertain to the combination of improvements and land. In real estate investing, the taxing authority usually requires or does an appraisal of the property?s monetary value, and then tax is assessed in ratio to the value.

If you really want to get into?real estate investing, then you should know what form of property tax that is used in the municipality you are investing in.

One common mistake that real estate investors make is their confusion between special assessment and property tax. These are actually two different forms of taxation. One is an ad-valorem tax, which highly relies on the property?s fair market value for justification, while the other highly depends on a special enhancement that is called a benefit for its justification.

In real estate investing, the rate of your property tax usually comes in percentage form. To calculate your property tax, you multiply the assessed value of your property with the mill rate and then divide them by one thousand.

A new review of studies shows that exercise really does help smokers trying to quit by decreasing the urge for nicotine, Reuters first reported.

"Certainly, exercise seems to have temporary benefits, and as such can be strongly recommended," study researcher Adrian A. Taylor, professor of exercise and health psychology at the University of Exeter, told Reuters.

The review of studies, published in the journal Addiction, showed on a whole that doing some sort of physical activity -- whether running, or taking a bike ride -- was linked with decreased cravings for nicotine, compared with doing something less active.

"Despite a high degree of between-study heterogeneity, effects sizes of all primary studies were in the same direction, with PA [physical activity] showing a greater reduction in cravings compared with controls," the researchers wrote in the study.

PsychCentral reported that the study participants did not use any other kinds of smoking cessation programs or products, so it's possible that these may work better than exercise to quell urges. But, at the least, the study suggests exercise could be a useful tool to help kick the habit.

This isn't the first time fitness has been pinpointed as an aid for smoking cessation. University of Exeter researchers previously found that exercise changes activity in the brains of smokers, which corresponded to a lowered craving for nicotine. That study was published in the journal Psychopharmacology.

LONDON (AP) ? The Olympics have Baron Pierre de Coubertin, the founder of the modern games. The Paralympics have Sir Ludwig Guttmann.

Guttmann, a Jewish neurosurgeon who fled Nazi Germany, pioneered athletic competition as therapy for patients with spinal injuries and organized an archery competition for 16 patients at Britain's Stoke Mandeville hospital in 1948. From this humble start have come the Paralympic Games, which this week will bring more than 4,000 athletes from around the world to London.

"The Guttmann story is massive," said Olympic historian Martin Polley. "He was the one who linked rehab to competitive sport."

This month has been Guttmann's moment, what with a BBC film about his life, "The Best of Men," an exhibition at the Jewish Museum in London and his daughter, Eve Loeffler, being named mayor of the athletes village ? a sort of ambassador in chief who welcomes the participants for games that start Wednesday and end Sept. 9.

It follows a resurgence of interest in Guttmann, who escaped in the late 1930s and settled in Britain, where his research on treating spinal patients drew the attention of the government. Guttmann began working with injured soldiers at Stoke Mandeville hospital, just north of London, during World War II ? a time when suffering a spinal injury was considered a death sentence. Patients were discouraged from moving, leading to secondary infections from bed sores or from pneumonia.

Known for an authoritarian streak and his stubborn insistence on changing the status quo, Guttmann swept into the hospital and took patients off sedation, which had been administered to make them comfortable. But Guttmann was having none of that. No one was going to be comfortable.

"One patient told me 'I'm waiting for God almighty to take me up," the Times of London reported Guttmann as saying at a conference in 1962. "I told him 'While you are waiting, you can do some work'."

He made the patients sit up and work muscles. Seeking to keep them motivated, he hit upon competition as a way to make them work harder. He tried wheelchair field hockey, but when that became too violent, he got the patients involved in wheelchair basketball, Loeffler said.

It was tough and demanding, but grateful patients nicknamed him "Poppa." They were still paralyzed. But many lived ? and carried out Guttmann's wish that they become taxpayers.

Loeffler said her father was marked by his past. Many of his relatives perished in Auschwitz. He was driven, intent to give back to the country that had given his family refuge.

"I think that's another thing that made him work so hard," she said. "He was Hitler's gift to this country in a way, and he was determined to be a good British citizen."

On the same day that London opened its 1948 Olympics, Guttmann organized a competition for wheelchair athletes, which he called the Stoke Mandeville Games. They involved 16 patients taking part in archery. From those humble origins, the Paralympics have grown into a festival of sport involving 4,200 athletes from 166 teams. Though smaller than the Olympics ? which had more than twice the number of athletes ? London's event represents the largest field ever for the games.

The London event ? the first to have come as a result of a joint bid from the host city ? have also benefited from greater integration with the Olympics, particularly in terms of marketing and organization. London essentially connected the rings to the Agitos, the Paralympic symbol of three circling arcs ? a move that helped also spread the fairy dust of attention that the Olympics receive to the Paralympics as well. Queen Elizabeth II agreed to open the event, a reflection of their importance to the country.

Some 2.3 million tickets have been sold, the most ever, many to Britons new to Paralympic sport but who wanted to get an opportunity to see the glittering new stadiums and experience the excitement of first class sporting competition.

Britain's team is also strong. They were second in the Paralympic table at Beijing with 102 total medals, including 42 gold. The hometown crowd wants to see their athletes ? and of course wants to see them win.

Loeffler believes her father's vision has come to pass. And when she wanders the village, people recognize her, like Canadian athlete Jessica Vliegenthart, who saw Loeffler having her photograph taken in a smart navy jacket with its massive circular gold badge.

"Aren't you the daughter of ..." Vliegenthart asked, as two wheelchair basketball athletes drew their wheels in.

Loeffler nodded, her pride clear. Her father dreamed of an "Olympic Games for disabled men and women," and now a whole new generation is learning about him.

"Who but he could have imagined that it would have happened," she said. "I don't think anybody else could."

Britain embraced Guttmann, giving him a knighthood in 1966 and making him a fellow of the Royal Society ? honors of which he was extremely proud. Though he died in 1980, he lived long enough to see the Paralympics grow. The first full scale games took place in Rome in 1960, and souvenirs from the 1964 Tokyo Paralympics are part of the collection on display at the Jewish Museum.

"I just couldn't be more proud of him," Loeffler said. "I just hope he's up there watching it all."
